I added a function to write simulated evolved sequences to FASTA files and additionally added an
'evolved'key to each node's data dictionary while simulating sequences to allow for quick determination if a branch has mutations on it. I also noticed you still haveManifest.tomlon github and I believe this should be in the.gitignoreas it contains system specific information, so I modified that :-)
